15 The <a href="/cview/view_chromosome.pl">comparative
16 viewer</a> is a tool for displaying, browsing, and
17 comparing map information on SGN.
19 <h3>Map overview page</h3>
21 <p>When choosing a map from the map menu, the map overview page will be displayed. It shows some overview information about the map and allows the map to be queried with marker names. The basic elements on this page are:
23 <li>A small overview graph with all the chromosomes in the map that illustrates the marker density of each linkage group. The glyphs are clickable and will open the clicked chromosome in chromosome detail view.</li>
24 <li>A text box that can be used to locate markers on the map - you can highlight multiple markers by entering marker names separated by spaces.</li>
25 <li>Size increase/decrease, to change the display size of the map.
26 <li>The abstract gives more details about the origins, submitters, and methodologies of the map.</li>
27 <li>A list of chromosomes in the map along with the number of markers located on the map. </li>
28 <li>Statistics about the marker collections, such as COSII markers.</li>
29 <li>Statistics about the different assay protocols that were used to construct the map, such as RFLP markers or CAPS markers.</li>
30 <li>User comments. Any logged in user can leave a comment about the map displayed. The comment feature is not available on all maps.</li>

40 <h3>The chromosome view</h3>
42 <p>Clicking on one of the chromosome glyphs on the overview page will bring up the chromosome view. In this view, a chromosome is displayed in its entirety, but most of the marker names will be hidden because on most maps there are too many markers to be displayed. To see all the markers, the map can be zoomed into by clicking on a point of interest. This will bring up a zoomed-in view alongside the chromosome. The chromosome can also be compared to another chromosome of another map by choosing a comparison chromosome from the list.</p>

46 <p>A typical image from a chromosome view is shown in the figure above (the exact rendering of the buttons will depend on the platform and browser used).
47 The different screen elements are:</p>
50 <li><p>The reference chromosome, always shown in
51 red. The chromosome number is given on the top
52 and approximately a dozen selected markers are
53 drawn according to their map position. The other
54 markers on the chromosome are only identified by
55 tickmarks. They can be viewed by clicking anywhere in the
56 chromosome reference chromosome, which brings up the zoomed-in map
57 (2), in which all markers are displayed in the
58 given interval. For certain maps, the reference chromosome can have
59 additional information displayed, such as IL line
60 information, a ruler, and physical map.</p></li>
62 <li><p>The zoomed in map displays a section of the
63 reference chromosome, showing all markers at the
64 current score cutoff. The marker names can be
65 clicked to reach the marker detail page. A gray
66 dot next to the marker names means that an overgo
67 probe has been developed for this marker. A red
68 dot means that BACs have been anchored to the
69 overgo developed from this marker. Clicking on
70 the red dot shows all the anchored BACs and which
71 FPC contigs they fall into.</p></li>
73 <li><p>The comparison chromosome. It can be selected
74 using the pulldown menu in the toolbar (7), and
75 then clicking 'compare'. Only markers that are on
76 the reference map are displayed with their names, the other
77 markers are shown by a tick mark only. The marker
78 names can be clicked to view the corresponding
79 marker detail page. If all markers are of
80 interest in the comparison chromosome, the button
81 'switch chromosomes' can be clicked. The
82 comparison chromosome takes the place of the
83 reference chromosome and vice versa.</p></li>
85 <li><p>If the physical button is clicked in the
86 toolbar (7), the physical map is displayed, which
87 shows how many BACs have been anchored to the
88 genetic map using the overgo process. The
89 physical map can presently only be viewed for the
90 Tomato EXPEN2000 and Tomato EXPEN 1992
93 <li><p>If the IL button in the toolbar (7) is
94 pressed, the chromosome sections of the
95 corresponding IL lines are displayed. The IL
96 lines can currently only be viewed for the Tomato
97 EXPEN 1992 map.</p></li>
99 <li><p>Rulers can be activated by pressing the ruler
100 button in the toolbar (7).</p></li>
102 <li><p>The Toolbar. It is divided into five
106 <li><p>The marker coloring options. This line
107 contains a button for changing the coloring
108 either according to score of the marker or by
109 marker type. The different LOD scores can be
110 clicked and markers of lower LOD scores will
113 <li><p>Scrolling and Zooming. This line contains
114 buttons for scrolling up and down, zooming in
115 and out, and toggling between hide and show
116 zoomed. It also contains a link that will
117 perform a database search for all markers on
118 the zoomed-in chromsome section.</p></li>
120 <li><p>Compare map to: A pulldown menu allows
121 the selection of a map that shares markers
122 with the current reference map. The pulldown
123 menu is sorted such that the topmost entry
124 has to most shared markers. Clicking the
125 'compare' button will display the selected
126 comparison map.</p></li>
128 <li><p>Jump to different map or chromosome. Also
129 contains a input box to hilite markers on the
130 chromosome. This only hilites markers on the
131 currently shown chromosome.</p></li>
133 <li><p>show/hide functions: Allows the toggling
134 of the rulers, ILs, and physical map, and to
135 select the image size. The smaller image size
136 is ideal for smaller screen, such as
137 laptop screens.</p></li>
151 <h3>The map comparison view</h3>
153 <p>Clicking on the "view entire map" link in the chromosome view displays the map comparison view. In total, three maps can be compared at the same time. Below is a screenshot of a comparison of tomato and potato.</p>
